this might be a dumb question, but I want to be fully prepared on test day this week. Are the breaks on your own time? Meaning, once I finish the second section, does my ten minute break start immediately and I can just get up and leave and come back whenever my break is done? do I have to check with anybody or follow some sort of protocol? I'm assuming most people will be on the same time frame (i'm planning on using the full 35 mins of each section) but just wanted to make sure.

Yes, you can expect to see a bunch of cubicles with computers. Some testtakers may not be taking the LSAT or they may have certain accommodations (and Prometric will also allow you to start early sometimes if you arrive early) so the timing is not exactly the same. In other words, some people may be getting up and leaving the room during your test, and you will be getting up and leaving the room when others are taking their test.
Every time you enter or leave the testtaking room, you should carry your ID and the locker key that they will provide for you (if you need to use it during the break). If there are a lot of people, you may need to wait a little longer to be checked back into the room, but it's still relatively quick (so I would leave at least 1-2 minutes for you to get back to your desk). They'll sensor you, check your ID/eyeglasses/pockets, and have you sign in/out.
Your 10 minute break will begin immediately just like when you do your PT. I can't speak for all testing centers since I've only been at one but I imagine they're relatively similar. When I went I break [or if I needed to run out to the restroom mid-section], I was told to check in with the proctor at the door so they could note me being out of the testing room and also to check in with them on my way back. That means that you should account for the 20-30ish second process of checking back into the room but also know that it should be a quick process.
And, yes, you will want to be back in your seat a little before the time runs out because, if you don't, it will start without you.
