I was not sure that this mattered at all but if I apply with one recommendation letter (barring the school does not have a two letter minimum), if my other recommender happens to send there's in a little later, does that recommendation still become available to that school? Even though originally I only applied with one? For example, I send in my app with one rec letter on file on October 15th, but my second rec comes back to me November 1st, does the latter still get thrown as an "update" in my app? or is it just too little too late?

The answer is that the schools you've already applied to would get an updated CAS Report containing the new LoR. This happens all the time, especially come Waitlist Season when waitlisted applicants often send in additional LoRs in to the hopes of helping their case.
As to if it's better to wait, I wouldn't hold an app too long past Nov 1 to wait for an additional LoR. The chances that that second LoR is what pushes you from the waitlist pile into the admit group are nil. As such, there's really no benefit to waiting.
Edit: I guess the real question would it be better to just wait until I have both letters, I just don't want to apply "later" if all I am waiting on is one letter (again, barring there is a minimum of two needed)
